So I took a swf, converted it to html 5 via some online converter (so iphone & ipads can see it) and it disables my scrollbar. Any way to fix this?

It itsn't the flash that is doing that...
You need to make sure that on your body tag you take off the "overflow:hidden;"
Code directly from your site that is preventing scrolling:

<body style="margin: 0; overflow: hidden"><div id="wrapper" style="display: none;">If you just want to allow vertical scrolling (up and down) but prevent horizontal scrolling (left to right) then just change it to:
