Say a thread was a sticky and it had fraudulent payment proofs, if reported with proper proof of fraudulent proof, could said sticky thread be taken down and replaced?

I believe so, anything Fraudulent or Illegal would be taken down by Omni at any cost (Providing that there's legitimate evidence against it). Fraudulent activities are not appreciated on HF.

Just because a thread is stickied does not mean it bypasses all HF policies, HF rules are enforced everwhere regardless of section location.
