Perhaps you should look at learning how to do penetration testing WITHOUT tools that do it all for you. There are many, many ways to go about "hacking" any given system or network, and you don't need a 3 grand tool for any of them.
And also, I'm not really sure I understand your question. You want to know the difference between "hacking" a remote PC and a remote website? You know how client-server architecture works, right?
