Are you running PhotoShop CreativeCloud(CC)? I'm still stuck at CS6 so I can't test it myself but are there not transperancy options in the Background Color dropdown or when you click the Advanced Options toggle?

I got CC..

However, not many people work on a transparent art board. You can just click on the eye on the background layer to make it transparent. When you save via save for web (Legacy) you have an option to choose a transparent background.
