So basically I want skyblock to be set out like this

Main Spawn ( where you first start and go through a portal )
Lobby ( where you can do /is to start you island )
Island ( your island :P )

But at the moment people can do /is in the main spawn, which I don't want, how do I disable this?

I'm using the ASkyblock Plugin btw :P

I'm glad you're having a better time time ASkyBlock rather than IslandWorld. That other problem really sucks.

Anyway, to do this you'd probably want to use WorldGuard flags to block commands in the spawn region. Block /is and /island and any other commands you don't want them to use. You can put flags anywhere on the server to keep people from using commands where you don't want them to.
I haven't managed servers in a long time so I don't remember the command anymore but basically select a region then just run "/rg flag" and it'll give you a list of flags. I think it's something like blocked-cmds. Learn more about WorldGuard if you're still having problems.

wait are you using multiverse to make it look like a hub with multiple servers (worlds)? o.O

maybe check (askyblock) config and disable it to not work in the main spawn?

if not get preworldplugins and enable it only for lobby/skyworld

Install worldguard and zone an area. You can then disable that command in that area.
