This is a list of nests/spawns I know for the London area. The majority of the below I have personally been to and caught the respective Pokemon. A lot of trainers may know all of these spawns, hopefully there's a few listed below that you haven't found yet! If you know of anymore please share them with us!
Please do NOT trespass/get yourself in trouble whilst catching Pokemon!

Pokemon Nests
Abra
Richmond Park - A few have spawned for me regularly just by Ham Gate Avenue, there's a small pond where they often spawn.
Hyde Park - Abra usually spawn in 3's at the end of The Serpentine (side closest to Marble Arch/A402).
Lincoln's Inn Fields - Spawns in 2's or 3's.
Bulbasaur
Holland Park - Very easy to locate Bulbasaurs, just follow the mass crowds of Pokemon Trainers. This site closes at 9pm, failure to leave before then will result in you being locked in (a small gate will need to be jumped in order to get out, you can also wait for a car to leave and run out the automatic gates). Charmander
Greenwich Park - The nest is not actually in the park, Charmanders spawn in the surrounding fields as opposed to inside the park which shuts at 9pm. I would recommend having a car/driver and use google maps to blast directions through the AUX cable as they spawn very close and often on ONE WAY systems. The best time to go and get these is late (around 10pm as there's minimal traffic).
Queen Elizabeth Olympic Park (West Ham Stadium) - I haven't personally been to this location for Charmanders but I know they spawn roughly in 2's or 3's and require a bit of walking back and forth. I would also avoid going when West Ham have a home game as its completely packed.
Clefairy
Hyde Park - Clefairy spawn literally all over the park.Spoiler (Click to View)
Wimbledon Park - Spawn in 2's or 3's at the most, usually by the Athletics track close to the entrance on Wimbledon Park Road.
Greenwich Park - Clefairy spawn at random intervals inside the park and in the same surrounding areas as Charmanders.
Diglett
Battersea Park - Only nest I have found so far, seems so spit them out in 3's but scattered at each side of the park.
Eevee
Buckingham Palace/Green Park - Spawns in abundance, all over Green Park and its surrounding areas. Spoiler (Click to View)
Ekans
Buckingham Palace/Green Park - Spawns in 2's or 3's in among all the Eevee's that spawn in the same area.
Exeggcute
Deptford Park - Spawns in 2's in Deptford Park. This is a very small Park compared to all over places mentioned in this thread. Collecting them in time shouldn't be an issue, however you may have to wait a while for them to re-spawn after catching them.
Machop
Greenwich Park - Machop's spawn in abundance inside the actual park itself. The only downside to this is that the park shuts at 9pm. The screenshot does not do it justice, I was there today and found one every 2 minutes. Spoiler (Click to View)
Royal Mid-Surrey Golf Club - Tiny nest of about 3 Machops spawn here, I would recommend going to Greenwich Park for Machops instead. However, if your close by to this location, may as well give it a go. just don't get into any trouble trespassing. Spoiler (Click to View)
Mankey
Burgess Park - This is the only spawn I have found for Mankeys so far. I think there's usually more than what I have on this screenshot. Spoiler (Click to View)
Rhyhorn
Primrose Hill - Rhyhorn's spawn very frequently, this has been a known spawning point for a while now. Here's a screenshot of their usual spawning points within the nest. Spoiler (Click to View)
Squirtle
Alexandra Palace - Squirtles literal spawn all over the gaff here. Once you get there and spend an hour or so there, you can figure out the spawns and where they will likely spawn next.
I am going to try and keep this as up to date as possible. Please, if you know anymore nest locations do share!
