Not gonna lie, i dont really understand what your question is. Could you try rephrasing it or explaining it again?

So basically you're using Wordpress as a base to build on top of it.

It really depends on the amount of customization you're gonna add to it. Bunch of stuff can be easily done with Custom post types, some metaboxes and custom template files.

If you really need a headstart, just try browsing WPBeginner and WPMudev's blog. Also Wordpress codex is a good place to catch all the API references.

Look into filters and actions (do_action, apply_filter) and custom post types (CPT), custom post fields (meta info) and metaboxes. Check WP's template hierarchy as well.

If your site is waaay off what WP was meant to be used for, you can still use it as a solid headless CMS. It provides a restful API and you can use all of its well made and regulary updated features (wp core) as a base and build around it using your custom PHP or any framework.
Headless CMS is a good place to start, because you can use WP's already builting functions which is way more easier than building all those annoying SQL calls, drawing a table, optimizing etc. Also you can use it's backend to manage your site which is cool as well!

Anyway, it really depends on your use case, but either way it's a solid foundation, whether you're gonna build into it or on top of it really depends on the amount of custom code you have.

Cheers.

Quick Edit: You should look into various WP cheat sheets available. Do it before and after reading through some of the stuff I've mentioned above. Good luck!
