definitely a styling issue. look at the css for either position:absolute or position:fixed for either the navigation or the logo. if you're happy with the x/y placement and just want it to be on top, change the z-index of the logo to like 99999

Uh he managed to fix that already, but adding a massive z-index to anything is really bad advice (and making everything absolute is also bad advice too). At a first glance its almost 90% a broken container issue most likely collapsed. Also you can center a logo without absolute/fixed all you need is display:block; margin:0 auto on the image and as long as the container is 100% then it will give the same effect.
