Aside from name obfuscation (Which requires a mostly manual process), is the program's obfuscation supported by Java-Deobfuscator?

For future reference JD gui is good only if your jar file has been compiled using java 6 or below and is not obfuscated in any way. The second you introduce java 7 concepts it starts to trip up. Adding java 8 concepts straight up fucks it. If you even obfuscate your code slightly JD is guaranteed to fail. Anyone up-to-date in the realm of java reverse engineering doesn't bother considering JD since there are better alternatives. I personally reccomend Bytecode Viewer since it packages many of these tooks together in a relatively easy to use way. It has other capabilities beyond viewing bytecode but for doing tasks like that I have other suggestions.

Also regarding the term deobfuscating you are referring to decompiling which does not do anything to deobfuscation. The process of regenerating code is not the same as the process of simplifying intentionally complicated code. It may not be that apparent but deobfuscating java in its binary state is a million times easier than deobfuscating it if you have a bunch of decompiled source files of obfscated code. The binary format is guaranteed to be valid since it has to execute, so tools targeting the binary structure can trust the validity of the obfuscated input to be reversible into a cleaner state. Some of the process can be automated with tools like java-deobfuscator, while other parts of the process require manual work like using tools such as JRemapper/Enigma.
