The End Of Evangelion (movie)

So they recently re-added the movie "The End of Evangelion" to my regional netflix. I went back and re-watched it after probably close to a decade and I still find myself completely bamboozled by the ending. So I really want to hear what you guys think went on exactly.

Without going into too much detail here's what I've come to sort of think was going on in the last part where Shinji goes full on God mode.

1.) Asuka is a full on jerk with an inability to let others get close.
2.) Rei has been dead the whole time...sorta (The Rei(s) we come to know are clones.)
3.) Humanity is the result of an ancient alien race trying to reincarnate themselves (so are the angels.)
4.) Lilith is the mother of all human life.
5.) Adam is a worthless rock after all.

Basically, Shinji spends the majority of his life developing trust issues which lead to serious issues regarding his mental health. As a genuinely nice guy, he spends the whole series getting rocked and rolled on by everyone and everything he encounters. The only people he has from support are jerks to him the whole time he is with them, except when he needs a pep talk to get something done (even then we only see a few moments of kindness from anybody. Hence the scene with Asuka where he is essentially (re?)living an argument and he finally decides its over and starts to choke her. This ties in to the very end, when on the beach he begins to choke her again in real life, but she blows him away by brushing his cheek in a weird symbolic gesture of unconditional love and kindness (After Shinji decides to turn the earth into orange juice.) After rejecting instrumentality, I can only assume that those two are the only ones left with actual bodies. (WTF ABOUT THE REST?!?!?)

Meanwhile Rei down in the basement decides that the plan shes a part of is redonkulous. Then she merges with Lillith and and goes full on giant naked crazy lady. This is where she plays the role of couseling Shinji through his decision for or against instrumentality (juice time.) Through her questions of, "What about your hand?....what about your heart?" she is asking him if he really does want everyone to merge into one or to embrace individuality.

This is generally what I take away, but I'm still confused.

Somebody educate me on this enigma of an ending to a series (among the many endings and timelines.)
