Except you'll have to forget about loading the assembly in memory since you'd be compiling to disk.

So in essence you have two options. You can use CodeDOM to compile your applications, or Roslyn using the SyntaxTree API. An excellent comparison between the two can be found on stack overflow (do note this comes from a Microsoft employee):
