Now I know that DWC reps are allowed because everyone should always deal with caution with everyone, but are "Do not deal with user" reps pushing it too far towards invalid scammer rep? I know it's not directly saying that they're a scammer but it seems wrong.

Saying do not deal is meant as a suggestion, saying scammer is meant as a fact.

If people want they can message the user that left it and ask them why they left the rep. 'Do not deal' could refer to ignorance as opposed to obvious scammer.

Nope, it's same as dwc. You're stating your opinion about the user and giving suggestion to other users, they aren't obligated to follow. Hell you aren't obligated to follow when Omni puts DO NOT DEAL rep on account, there are still some idiots who deal with the account after that rep is put so... you get my point.
